The first one only listens on interface eth0 and only starts with the default configuration, unless you specify an additional config file with -c <file>.
The second one starts dtnd as a system service (SysV, upstart, systemd, whatever your distribution prefers), so it runs as the root user and it also loads its config from /etc/ibrdtn/ibrdtnd.conf.
