I have run it several times and am able to replicate the issue. The contact times are not long enough for all bundles to be transmitted but this is what we want. We are ok with bundles being of different sizes as long as the entire amount of data is received at the end (meaning reactive fragmentation works). There were no errors or warnings in the logs.

However, we are using version 0.10.2 (we're running all this in openwrt by the way). Can you tell me which version to use and where I can find it?

collision in the summary vector bloom-filter, but this is very unlikely.
What about the contact times? Were they long enough to transmit all the
bundles? The bundles with the wrong size may be a result of interrupted
connections.

Did you checked the daemon log output for errors or warnings? You could
check the exact behavior using the log files. Did you run the test a
second time with the same result? And finally, which version of the
daemon do you use? There are known bugs in the 0.10.2 related to
fragmentation (fixed in development branch).
