I decided not to contact the cygwin mailing list I stop trying to work out why it was not compiling under cygwin
I tried to short-cut the compiling step by using colinux/andlinux but they don't have a 64bit version :( I am currently using virtualbox with a Debian guest
here is a incomplete to change list for ibr-dtn to compile under cygwin " cygwin ibr-dtn: ibrcommon: ./ibrcommon/config.in keep #undef HAVE_FEATURES_H ./ibrcommon/link/PosixLinkManager.cpp remove #include <netinet/ip6.h> .ibrcommon/thread/Semaphore.h change #include <sys/semaphore.h> to #include </usr/include/semaphore.h> ./ibrcommon/ssl/* todo "
